When Order 66 was commanded, Ahsoka was actually no longer a member of the Jedi Order after being accused of murder. Aboard a Star Destroyer, the clones turned against her. However, Ahsoka used the imprisoned Darth Maul and freed him. The Sith caused quite a bit of chaos on board.
Ahsoka then managed to overpower Captain Rex, who was actually her close confidant, among the clones. She removed the chip from his head that compelled him to execute Order 66.
Subsequently, Rex came to his senses and helped Ahsoka fight through the spaceship. Maul made his escape via shuttle, after which Ahsoka and Rex took a Y-Wing to ensure their survival.
