Rank two goes with 3,680 searches to Dr. Cox and his (ex-)wife Jordan Sullivan. At the start of the series, they are supposedly already divorced, which makes Jordan’s affair with J.D. not easier for Dr. Cox. Especially since, despite their divorce, they still regularly sleep together.
This leads to a real emotional closeness in season two, as Jordan is pregnant with Dr. Cox’s child. In season four, the two discover that they are still married because hospital lawyer Ted made a mistake. After their proper divorce, they end the series happily together, even with their two children by then.

The most popular ship in Scrubs with a staggering 17,070 searches is not the respective endgame relationship between the two involved: J.D. and Turk. The two have a bromance running throughout all the seasons, regardless of their actual relationship status.
Their friendship begins while they are in college and only becomes stronger and more intimate over the years at Sacred Heart. In the musical episode, they even sing about their Guy Love
. During this, nothing more intimate happens between them than holding hands. Nevertheless, other characters often tease them about their subtly homoerotic friendship. Some even rib them about it.
In the end, J.D. and Turk are the most popular couple in Scrubs according to search queries, even though they are never officially in a traditional romantic relationship. Both gentlemen end up in the arms of women by the end of the series. However, their deep friendship could have perhaps blossomed into something more.
