The agent warns V during the confrontation that the “helping” Voodoo Boys have implanted a virus that can shut them down as soon as they are no longer useful. Here, you can decide whether to trust the agent or not.
In fact, he is not lying to you. If you kill the agent, the virus will incapacitate you for a short time but won’t kill you.
The reaction of Placide, your contact with the Voodoo Boys, when you bring this up, was already enough for me. I no longer wanted to be friendly with the Netrunner group, not after such an action, and especially not after such disrespectful behavior when they were caught.
I believe it is absolutely the right decision to accept the help of a corporation because the outcome is so much more satisfying than staying on the side of the Voodoo Boys. The Netrunners get “fried” during the dive into the Blackwall, and the rest you have to handle on your own.
In the end, a fight against Placide awaits you, which I have been looking forward to the whole time. Additionally, as a reward for victory, you receive his coat, which is definitely one of the chicest pieces of clothing in the game.
