The Story of ARK in Extinction
Extinction is the latest expansion before Genesis and was released on November 6, 2018. The entire Earth on which the DLC takes place is contaminated with Element, the remaining life is mutated, and the original plan to restart Earth has failed.
Santiago, Helena, Diana, and Mei-Yin land on Earth and decide to set up a camp to build defenses from Element. Santiago is responsible for the iconic combat robots used in Extinction.
The Element Plague
The naturally occurring Element is actually very rare, much like valuable ores. However, since the entire Earth is plagued by an Element plague, something significant must have happened. Santiago suspects a TEK war with catastrophic consequences, which allowed the Element to spread and new veins to form.
Not only is the Earth affected, but the creatures living there have also mutated due to the Element.
Project Omega
Project Omega refers to the combat robots that Santiago designed and built. They are primarily intended for defense against mutated creatures.
In Extinction, there are not only mutated creatures but also TEK life forms. One such creature is the Enforcer, a small battle machine equipped with teleportation technology.
Santiago uses this teleportation technology for his combat robots to combine four normal Omegas into a large one. The robots are connected on an atomic level through teleportation.
The Titans!
Giant creatures of unknown origin that are infused with Element and protect it. Diana, Mei-Yin, Helena, and Santiago knew that they represent the main problem. With the Titans on Earth, the Reseed Protocol of the ARKs could never initiate.
When the Titans set in motion and headed toward the camp, Santiago sacrificed himself to lure them away from the others. In their current state, the group was unable to face the Titans.
Helena’s Ascension
After Santiago’s death, Helena and Mei-Yin teamed up to follow a signal. They found a cluster of highly developed TEK strands. Helena was right in her assumption that these must be servers. They connected with them and found a strange artifact.
Helena also received visions of a seemingly destructive future. She could no longer explain all this and became obsessed with the artifact. In her visions, she also saw a sleep chamber, which she later found. She laid herself in the chamber, and Mei-Yin, who accompanied Helena, had to watch as her friend simply dissolved. Helena has probably ascended to a higher form of life, which we can see at the end of Extinction as well as in the Genesis trailer.
The Final Battle Begins
Diana and Mei-Yin are the last remaining authors of the Explorer Notes. They know that their situation is hopeless and that they cannot defeat the Titans. Nevertheless, they want to lay the foundation and start the fight.
Together they manage to create a mega combat robot and face the biggest titan, the King Titan, in battle. Although four pilots are needed to operate it, they managed to scare the King Titan away with a huge hole in its chest.
The last Explorer Note comes from Diana:

If you are reading this, then you, like us, have managed to free yourself from the ARKs. Welcome to Earth, child. I hope you enjoy devastated hellscapes, because the bad news is that you are late to the apocalypse. The good news is that you can do something about it.
We will both do what we can to help, but it won’t be enough. Do you see those huge, ugly monsters out there? They need to be eliminated, or the Earth cannot recover. If you see one with an X-shaped scar on its chest, do me a favor and take it down before you finish it off.

Your Part as a Player
After the events, you step into the spotlight as a player. There are no more survivors and the fate of the Earth depends on your skills. Your task is clear: Defeat the Forest, Frost, and Desert Titans to ultimately defeat the King Titan with the X on its chest. You may also use the combat robots and create a mega robot.
With the demise of the King Titan, you will see a final sequence for now:
We see that the Earth is slowly recovering from the Element infestation. The previously ascended Helena takes us on a journey to witness the outcome. The restart protocol is executed, and the ARKs slowly float back to Earth. The artificial ecosystems can now spread naturally, and the ARK towers destroy the remaining Element.
Is Rockwell Still Alive?
In the end, we also see a crashed ARK. From the coloring, it is from Aberration. What sounds like an incomprehensible roar at the end, upon closer listening, reveals the following words:
I AM COMING FOR YOU
Rockwell?
This could be Rockwell, the final boss from Aberration, who is now freed from the ARK.
