After you have mastered a few missions in the game, you will be tasked to investigate a specific monolith. This will show you a waypoint to Atlas, so you can directly warp to an Atlas Base.
Now you just need to have enough Warp Cells and embark on the journey there. Once you arrive, you will be rewarded with an Atlas Pass. Even at later points, Atlas will send you to various artifacts where you can obtain the passes.
What is the deal with Atlas Stones?
